The Paris Saint-Germain forward gave Les Blues the lead with a penalty after Wout Faes handled the ball just 12 minutes after Youri Tielemans had missed a penalty for the hosts after a reckless challenge from William Saliba.
France looked set to go into half-time with the lead, but a great cross from Timothy Castagne found Lois Openda, who headed the equaliser for Domenico Tedesco's team in the third minute of extra time.
Just after the hour mark, France had a Manu Kone goal ruled out for a handball in the build-up, but they got the lead back just two minutes later thanks to Kolo Muani's header that found its way past Koen Casteels.
The pressure on France mounted late on as Aurelien Tchouameni picked up a second yellow for a foul on Tielemans, but Didier Deschamps' men remained resolute to earn their fifth successive win against Belgium and reach the brink of qualification from the group stage.
The result sees France remain in second after Italy's 4-1 win against Israel, but crucially it takes them five points clear of Belgium in Group A2 with just two fixtures left to play, including a tie with Israel who are yet to pick up a point.
France were under pressure late on when Aurelien Tchouameni was given a second yellow for fouling Tielemans. However, the team remained calm and collected to secure their fifth consecutive win against Belgium and get close to qualifying from the group stage.
France is still in second place after Italy's 4-1 win against Israel, but it's now five points ahead of Belgium in Group A2 with just two games left to play, including a match against Israel, who haven't picked up a point yet.
The two penalties might be the talking points after the match.Belgium started the game strongly, with Doku putting pressure on Digne, while Openda gave Saliba a run for his money in the opening period.
They seemed to have their reward for their bright start as the Arsenal defender brought down the eager striker, but it wasn't to be as Tielemans saw his penalty soar over the bar.
